My favorite of all game musics is, without a dought, -> <- from Daggerfall, on PC.

That's the game music that plays when you are lonely in the night, usually in winter. I love that music! Everytime I hear it, I feel like I'm watching the shining stars in the middle of the dark yet peaceful forest in the Province of Daggerfall ... *sigh I love that game T-T

I am super partial to the Chrono Cross soundtrack (and Sakura can play some of the quite beautifully on her flute I might add)

Speaking of which, I'm still waiting for you guys to record her and post her music up on the net for all to hear. :p

But yeah, Chrono Cross and Chrono Trigger both have awesome music, some of my favorite. I also like the music from both Lunar games. And of course, one of the greatest songs...Hikaru Utada's Kingdom Hearts Theme.

Wow, this is a good one. I've made it a habit to turn off game music even before I've played the first minute. Some are good tho. I love Quake II on the Saturn (the atmosphere sounds really help make the game) and Gunstar does have some good tunes too. Despite the crappy output, both Dr. Robotnik's Mean Bean Machine (eerily addictive as it gets faster and faster) and Yu Yu Hakusho on the Genesis had such good music it made me hunt down the CDs.
On the whole "Best" idea tho I'd have to go with the first level of Beetle Adventure Racing. I can't help freestyling everytime I hear that and funnily enough I always start with the same line("Here I go rolling..."). That is a funky beat. Second place might go to Saturn Bomberman (menu screen) but that's just a pretty much straight loop of Funky Drummer (with some beeps and boops) so I can't equate that with game music.
If you want to hear some good music then hunt down Battlecorps for the SegaCD. The music is so good that I run it on my screensaver. Hell, I'll email it to you, it's that damn solid.
